Is there any problem in using the green poloycarbonate 2 liter soda bottles for short term wine storage (3 months).

3 months isn't really short term IMO. Better to use glass.

I use them for mead. The only problem of which I am aware with green PET bottles is they have to recycled separately from the clear PET bottles.
