Concerning brew-pubs, as the Captain pointed out, there is mostly the Ninkasi (subway station Gerland, I think), and a nice one on the Croix-Rousse plateau, the Chanteclerc (subway station Croix-Rousse, on the Boulevard de la Croix-Rousse).

There are 2 good beer shops, Le Diable Rouge (just at the east-most end of the Boulevard de la Croix-Rousse), and Les Fleurs du Malt (don't remember the adress, somewhere on the east of the Rhône).

And the best Bar à Bière I know is Le Palais de la Bière (1 rue Terme -- subway station Hôtel de Ville), just at the foothill of the Croix-Rousse. Good choice, but high prices. Of course and as for most pubs in France, don't expect to find any good british product (if you ask for british beer, you may end up with a glass -- not even a pint -- of Guinness or Beamish...).

Just try to avoid the rue St Catherine (not far away from the Palais de la Bière), unless you want to see lots of students trying (and often succeeding) to get drunk as fast as possible.

By the way, the "pentes" (the slope of the Croix-Rousse hill, between the Place des Terreaux and the Boulevard de la Croix-Rousse) is an interesting but sometimes disappointing area. A sort of mix between hippies, squatters, immigrants from anywhere, drug-addicts and various utopists. I do like the place and the spirit, but it's definitively not a clean and nice area. Worth the trip, however.

Oh, and if you have time to, ask to see the "traboules", too. They are small passages between buildings, some of them are quite interesting (especially the Cour des Voraces, and the smallest street of Lyon -- less than 1 m wide !).
